IMO though, this+other mods is the superior overhaul.... ...
Now I'll try to reinstall everything I need again...
Hope this gives a hint to anyone else who may run into this issue.
When I started a new campaign, the CI welcome screen appeared, but the core features don't work.
I cleared the Config folder multiple times, I tried using AML 1.6 Launcher, framerate smoothing is disabled by default by the Highlander mod, I re-susbscribed to the core addons, I checked the Google Spreadsheet for non-compatible mods... The issue persists.
Anyone encountered a similar problem and knows a fix?

Didn't seem very optional.
And then the infiltration teams get nothing, and can't kill anything in the mission because their guns suck so they just run away for the whole mission, until they inevitably get overwhelmed by all the converging pods.
Basically both tactical and covert stuff will be real easy.
But anyway I'm looking in 'prototype armory' mod settings and I'm not seeing anything to turn it off. I'm not concerned about lengthening the campaign, my complaint is that 'prototype armory' requires me to spend MINUTES menuing before every mission.
Why not just playing without any mods then?
Even the major WOTC/DLC by Firaxis *IS* a very complex bonus to the original game.
This should work in most cases where missions randomly break.
I personally use a mod to disable ambushes (there are details if you read down a bit in the comments.) But in general, losing one soldier shouldn't be that gigantic a deal.
An ambush mission with 3 soldiers broke my campaign, the 3rd soldier could not be moved/evac and I just gave up and uninstalled. Was fun up to that point but felt like a complete waste of time after the ambush, shame.
Beside that,+750 mods and +1k hours with Covert and never got something like that.
It won't crash but balance will be whack
