This addon breaks certain levels in the hl2 campaign, like the helicopter battle (or any helicopter encounter)

If using "ahr_reskin_enabled" of Advanced Headcrab Remover dead zombies' bodies retain collision, not even NPC Ragdoll No Collide (or any of it's other versions) handles those properly.
Also, is it possible for you to implement some sort of more native way (as an alternative) of giving ammo to the player for it to appear in pickup history instead of chat?

This is a great mod, however if you disable weapon drops it breaks rebel medics being able to give medkits. Will this be fixed in the future or is it not possible to fix?

It is the update for sure, if you disable addons that interact with corpses it'll be fixed

if you kill a headcrab zombie then the zombie corpse won't despawn but the headcrab corpse will
