In the pyramid structure, there's a gateway with a nature chassis, and I'm not sure how to activate it. I've used the structure chassis to finish it and make a second finished nature chassis on the empty area to the right so that there's 2 of them, but it still won't do anything.

According to the tooltip, the nature chassis should absorb nearby "nature energy", but I don't know how to get that and nature blocks don't do anything when placed near them, and neither does dissolving energy.

You need to have the Archeologist's Toolbelt equipped. Once you've filled the purple rings with Conduit Chassis and have the nature's conduits placed, you can fill them with Nature Blocks crafted from Dissolving Nature. This is as far as I've gotten so far.
