Solution for all who have problems saving nodegraphs
I've had this problem for months now but I have finally figured it out.

Delete everything inside of the garrysmod folder (located in *Drive*/Steam/steamapps/common/GarrysMod) and uninstall then reinstall the game. This will basically make a fresh install of the game and it should hopefully fix the problem for you like this has done for me.

It's the only solution unfortunately. Sometimes it's the map that has problems due to the name a lot of the time.
